Several hundred years ago, humans were nearly exterminated by giants. Giants are typically several stories tall, seem to have no intelligence, devour human beings and, worst of all, seem to do it for the pleasure rather than as a food source. A small percentage of humanity survived by enclosing themselves in a city protected by extremely high walls, even taller than the biggest of giants. Flash forward to the present and the city has not seen a giant in over 100 years. Teenage boy Eren and his foster sister Mikasa witness something horrific as the city walls are destroyed by a super giant that appears out of thin air. As the smaller giants flood the city, the two kids watch in horror as their mother is eaten alive. Eren vows that he will murder every single giant and take revenge for all of mankind.

As a child, Shion Ishiwatari's parents were murdered in their own home. Shion escaped unharmed, yet the trauma caused her to lose her voice. The only evidence police found was a shougi board and one piece "the King". Neighbours and close friends of the family, Shinji and Sachiko Yasuoka, adopted Shion and taught Shion how to play shougi. As the years passed, she became known as a genius and quite a famous player. Riding the bus one day, Sakurakouji Sakura looks out the window to see people being burned alive with a blue fire as a boy her age remains unharmed and stands over the people. When she goes back to the site the next day, there are no corpses or evidence of any kind of murder, just a small fire. When Sakura goes to class, she discovers the new transfer student is the same boy she saw the day before. Sakura soon learns that he is Ogami Rei, the sixth "Code: Breaker," a special type of assassin with a strange ability and also a member of a secret organization that serves the government.

Kobato is a girl who came to earth to fulfill her wish, which is to go to a certain place. To fulfill that wish, she has to find a bottle and fill it wich* scarred hearts. Together with her "teacher", which is a stuffed animal, she search for the scarred hearts. However she may not fall in love with any person whom she cures the heart of.
